It’s weird but you have to beat the game if you want to fully upgrade your characters. Once you finish you get the option to save the game, you should save the game so you can keep that last upgrade.

Chapter 12 goes back to the linear pace of the other chapters, and chapter 13, while a bit less linear than the others, isn’t as free as chapter 11. BTW, you DON’T have to grind in here. Chapter 11 has LOTS of optional content that are NOT related to the story.
